2 sided printer alignment issue

I have issues while trying to get a good alignment for printing on the 2nd side of a board. I had assumed until now that the issue was due to my error in performing the alignment. What makes me think that there are no issues with my technique is that I do not have the same issue while performing the alignment on the top side of the board.

What I mostly notice is that on the top side of the board, the drill will hit via’s dead on. While on the bottom side, unless it was a via I used to perform the alignment, printing around the via hole is almost always off by a small amount.

I am performing the alignment as best I can for the top and bottom side but the bottom side is always off for a small amount.

It is incredibly difficult to align the 2nd side of a board. I think part of it is that the app only asks for two points of alignment, the first to set the origin and the second to set the rotation. If you could provide more points for the origin the position it might be able to average away any position error. I have had cases where I was absolutely certain that I had it aligned, tested alignment with multiple holes, only to have the board not aligned when printed. I think it’s just that over the space of 4 inches the tiniest error aligning a single point is magnified.
